Yes that can happen ... if you don't know what you're doing ... you need to be sure you put your edited items in the item box and quit to main menu and go back I been doing this for a while now and I have no idea what you mean ... I never encountered a "game breaking" glitch with my method...

Found an easy solution for the non-stackable items not working ... you just have to replace a stackable item with a weapon or piece of armor. It's more time consuming because the weapons come out broken after you enter back into the game but it seems to work so I'm not gonna complain! Okey...
